I've read a little on Mattis and he is thoroughly qualified to be Defense Secretary but how do we square that appointment with what Trump has said about intervention in the campaign.

Based on his past performance, why the fuck would one think that?

Trump's policy so far has been to surround himself with family members, yes-men, and sad, defeated shells of human beings. His selections for advisers and cabinet positions so far demonstrate little to no interest in finding people who "know what's up." I'll allow that Mattis might actually know what the fuck he's doing, but even that seems to be more good luck than design.
