Slight clarification:
The song in question isn't "Dixie," it's "From Dixie with Love" which is based on "An American Trilogy" (mainly known as Elvis' version). The line where people yell "the south shall rise again" is to the melody of "Battle Hymn of the Republic."

Not only that, but it (and it's other variations with more stars) was the official confederate flag only until 1863, after which a white flag with the "southern cross" emblem on it was adopted.

Why did they pick the flag? The popularity of the battle flag is directly traceable to its popularization by white supremacist groups in the early 20th century. Therefore, it IS a racist symbol in our modern context with racist origins and furthermore, they clearly are NOT celebrating a race-neutral cultural history. I'll grant you that, but then they go around claiming that they are just celebrating their history... Well, I'm sorry but you have no right to celebrate your history if you don't even know what it is. And this is not innocent faux-pas. This is a huge offense - they KNOW that it has a racist stigma because otherwise they wouldn't have to defend it with their "its my culture" argument. So, if they know it has racist overtones, perhaps they should investigate why it does rather than knee-jerk rejecting the truth. And that very insensitivity to the racism issue is proof enough that they are, actually, racist.
