Tough to compare games of different eras, multiplayer vs singleplayer, etc. If you want to go by how good the game was at the time of its release I would think top 10 would have to include:

-Ocarina of Time
-Star Craft
-Halo 2

I can't make a complete fair list, N64 nostalgia makes it too biased.

Mega Man 2 should be up there, not Mega Man 1.
Contra and Punch Out! are good games, but doesn't belong on the list.
Final Fantasy VI and Super Mario Bros. 3 deserve a spot, but they could clog up the list with Mario and FF games.
No Zelda: OoT?
Tony Hawk 2 deserves a spot, those games were the shit in the early 2000s.
