Is there a setting where I can set it so that it clears songs from my library after i delete them in explorer?

Is there a way that itunes will update the songs i add into the my music folder?

And why does it make its own itunes folder and copy and paste a second set of songs...

Because you have it set to organize the files automatically. I'll never understand why people still choose to organize manually. Fix your tags and let iTunes do the work. Then drag each incoming file into the the iTunes window, let it copy to the appropriate location, and delete the original.
