to compare directories and back them up on a regular basis to an external HD?

i could just schedule a batch script that deletes at the destination and copies from the source but i'm hoping there's a program with a decent algorithm to watch for this sort of stuff and keep my backup drive updated.

You're looking for a Differential Backup.

Search for it and you'll get tons of options.

Just use the Windows native backup program as long as you're on XP or another Windows version that comes with it. It supports differential backup, it's free, and it works. No need to waste money on backup software on a typical PC.

i like to image entire drives, so i use acronis. sounds like you are looking for a sync program, and should search based on that term.

and i hate to do it to you, but have you checked:
/message_search.aspx?type=topic§ion=3&searchstring=backup

theres options there like cobian (looks like a good option for you)
http://www.educ.umu.se/~cobian/cobianbackup.htm
winbackup

etc
