Since I've got a thing for the old school meets contemporary I'll start with:

Frank Sinatra and Chrissie Hynde--Luck Be a Lady
Bing Crosby and David Bowie--Little Drummer Boy (Peace on Earth)

Others:
Indigo Girls & Ani Difranco--Ramblin' Round
UNKLE
Buckethead and Bill Laswell (Praxis)

David Bowie and Queen - Under Pressure

The entire Judgement Night Soundtrack
of which my favorite was "Another Body Murdered" - Faith No More and Boo-Yaa T.R.I.B.E.

Leon Redbone and Zooey Deschanel - Baby It's Cold Outside

I don't care if it was just recorded for the Elf soundtrack. It's wonderful.

lol anything fred durst touches shouldnt be mentioned by a music fan ever again. one of the worst vocalists ever, even if i did rock TDB in 7th grade.

i have to say that maynard and chino together on 'passenger' was a treat back in the day.

Adam Rupert Fisher's guest vocals on the new BTBAM album 'colors' was PERFECT for where they came in in the song. that part wouldnt be as good if tommy recorded the vocals.

Jeremy Enigk's (of sunny day real estate) guest vocals on 'o, porcupine' by mewithoutYou was very very good.

Not exactly a duet/collaboration, but I love Jenny Lewis' guest/backing vocals on The Postal Service - The District Sleeps Alone Tonight
Barenaked Ladies and Sarah MacLachlan - God Rest Ye Merry Gentlemen/We Three Kings
Tony Bennett and Stevie Wonder - For Once in my Life
Dave Matthews and Emmylou Harris - Long Black Veil
Flogging Molly with Lucinda Williams - Factory Girls
Dropkick Murphys with Ronnie Drew (of the Dubliners) - Lannigan's Ball
