Actually, he still could've run.

McCain, Goldwater and George Romney weren't born in the US, but still ran for President. None of them were elected (yet), but "natural-born US citizen" may just involve American parentage, not birth on US soil.

2. Goldwater was born in Arizona while it was a US territory (but not officially a state, that seems to obviously count)
3. George Romney was born in Mexico

But the fact that Romney and McCain's parents were both US citizens makes them citizens in turn. Barack's mom, being a US citizen, implies his citizenship.

None of these candidates has been elected, though, so it hasn't even "come up" as an issue. I doubt it would, really.

1. He ran in 1968.
2. Yeah, that's why I said it likely wouldn't matter. Regardless, the fact that his parents are both US citizens makes him a "natural-born" citizen despite not being born on US soil. US controlled =/= US soil, that's the distinction.
