Snake or Samus, although it's not really fair since they both have a huge game series behind them. I would give an honorable mention to Zeratul from Starcraft, awesome character and looks to be a key figure in Starcraft II.

i think the best protagonists are quiet and reserved and the game will let you make choices to feel like you really are the character

that being said i have to go with Cloud or Link

i also liked Nero's character in dmc4 recently because he would do just about anything to get what he wants
