I'll admit that those 2 were the first I thought of, but mostly because that was just the first that came to mind.
They've done A LOT together, but I don't think it's all great. And you listed a movie that hasn't even been released yet.

if we're gonna go with director/actor for same character/story then Spielberg and Harrison Ford for just entertainment value of Indiana Jones.
And for directors and actors who aren't the lead - Eastwood and Morgan Freeman
John Ford and John Wayne did a bunch of stuff together.
Hitchcock also did several flicks with Cary Grant.
there are a few listed here that I personally wouldn't count simply because the actor mentioned isn't really a big enough part of the film. For ex. Aronofsky and Margolis - margolis has less than 10 minutes of screen time in The Fountain (that may be generous). Love the movie, but I'm not sure Margolis had anything to do it making it good or bad.

According to wikipedia Greg Mottola directed Superbad. The only other recent movie he's directed was Adventureland (very meh).

Depp/Burton = not that good
Scissorhands=great Sleepy Hollow= meh Wonka= awful Sweeney Todd= same shitty cockney accent as Pirates movies; not too bad though Alice in Wonderland= hasn't yet been released but looks to be a steaming pile

^First off I will say that I think Tim Burton has some great movies and same for Johnny Depp. However, I'm not some huge fanboy and they both have had their missteps.
That being said, everyone ALWAYS forgets Ed Wood which one could argue is their best work together. Tim Burton + Johnny Depp movie that won 2 oscars. I also enjoyed Corpse Bride (but yea I get that it probably doesnt count because it was just "voice acting").

I stated earlier that I thought it was Peter Hunt/Connery who did the early Bond films.
